Cats can get persnickety when the box gets low on litter.

And no, this is not a shameless plug to buy more litter. Your feline will want to scratch around in the box when nature calls. With around three inches of clean litter, your cat will have a comfortable place to sink her paws into. Also, clumps are easier to clean when the box has plenty of litter, and if you are using a high quality litter that has the great feature of clumping on the top layer of the box, you'll need enough litter in the box to allow it to do it's intended job.
